If you place it gently into the holder, it shouldn’t harm the joystick. It sits in the holder by the joysticks, so if your controller is heavier than a normal one it may cause more wear and tear.

It is not padded. Place it gently inside and you shouldn’t have an issue with the rubber. Just don’t slam it in
