Am I able to manipulate the 12x12 clear sheet? Say if I wanted to trim it down to 5x5, can I trim the sheet down no problem?

Yes, I cut them with my paper trimmer and also scissors

Can these sheets be used with the fuse tool and make the pockets?

I haven't used them with the fuse tool yet, but I have seen them used with the fuse tool in YouTube tutorials and that was how I intend to use them.

Can you use any sheet protectors with this tool or do you have to purchase their specific brand?

You can use any. But real thin ones probably not the best.
