Q: Do these shorts have pockets?

Yes ... look at the Versa Blue colored picture and you'll see the pockets.

Q: The main thing I care about is how deep are the pockets. Will my wallet and phone not fall out of them?

The pockets are deep and the pocket-in-a-pocket in the right side pocket holds my iPhone XS snugly.

Q: Meant to be worn with underwear? They look like swim trunks

The do have a liner inside similar to swim trunks but it’s not mesh. You can comfortably wear briefs or a jock with these shorts while the liner is still attached. Personally, I think theses shorts were designed as running shorts and it was not intended to have other underwear on while wearing them. So at the end of the day it’s what you are comfortable with while wearing the shorts.
