Is that base line came off? Can I wear my own base?

I think I can guess what you are trying to ask. The inner lining looks to be sewn into the waist band of the outer shorts. So no you couldn't sensibly wear with your own "base layer" ... But why would you there are lots of regular shorts on Amazon?

I reckon go with large. I'm an XL about 37inch waist and they fit fine.

Are you supposed to wear your underwear (blokes) with these? Do certain bits rub when running?

They have a very comfortable inner short that is a close fitting fabric almost like satin on the skin. No chafing, or rubbing and no need to wear underwear. Very highly recommend. I will definitely buy some more. The most comfortable shorts for training I have ever had, in over thirty years of gym use and jogging.

does the inner liner have a phone pocket?

No it doesn't. I carry mine in the normal side pocket.
